The secret doors are located in the cities of Enhasa and Kajar in the Kingdom of Zeal in the year 12,000 ANTES DE CRISTO, an ancient time. We arrive at the Kingdom of Zeal after crossing a portal at the end of chapter 17: Unnatural Selection?
The secret doors can be unlocked starting from chapter 18: The Magic Kingdom and before ending chapter 21: What Lies Beyond? (These chapters end after arriving at Zeal Palace and defeating Dalton).
Secret Door Enhasa
To open the secret door, you need to open these spell books in the following order: Agua, Viento, Fuego (all located inside Enhasa).

Once these steps are done, the secret door will open. If you enter, you will encounter a Nu. If you speak with it, you can fight it.
A tip for this fight: Once the fight starts, there will be six of them. Some will reduce your HP to 1, while others will deal 1 daño. My team consisted of Crono (Lightning II), Marle, and Frog (Cicatrización).

Secret Door Kajar
This secret door is unlocked when you open these spell books in the following order: Agua, Viento, Fuego (all located inside Kajar).

Once you open the spell books, a bookshelf will disappear, revealing the secret door. When you enter the door, there will be a Pozoyo Doll. Interacting with it will reward you with a Black Gemstone/Black Rock.
If you equip this item, you will be able to use the Triple Tech «Eternal Darkness/Dark Eternal» when your team consists of Marle, Lucca, and Magus.
